While the original church is mentioned in a 13th-century document in a bull issued by Pope Innocent IV (1250), the current building was installed and built on the lakeshore in 1840 when it was separated from Messery.
The patronage of Saint Martin, invoked by the church of Nernier, suggests an ancient origin. However, it only appears for the first time in the 13th century, in a bull of Pope Innocent IV (1250), which places it under the dependence of the abbey of Filly.
It is also a "subsidiary" of Yvoire. Throughout the 15th century, the two parishes counted between 30 and 40 feus, a figure that rose to 61, including 25 for Nernier in 1518.

During the Bernese occupation, the Nernier church was attached to Messery, with which it remained united until 1793. The building was rebuilt in 1840 and moved to the lakeside.

When St. François de Sales converted the Chablais region, Ne Maurice de Brotty, colonel of the chevau-légers, preferred to go into exile in Noyon rather than submit to Emmanuel Philibert's edict requiring abjuration. Marguerite de Brotty, dame de Nernier, only recanted on her deathbed in 1648 at the age of 75.
According to local tradition, when the church was closed to Reformed worship, the inhabitants built a plank temple on the grounds of the Uche du Crôt, close to where the chapel of Notre dame du lac now stands.

The work led to the discovery of ancient tombs.
In January 1814, Nernier had to shelter a column of Austrians for two weeks. During the Cents-Jours, Lamartine stayed with a boatman "whose only family was a 25-year-old girl who ran his household".

A small tannery operated in Nernier during the 19th century, but ceased trading in 1954.
